[2026 update] Charge states for a 4 kDa peptide, worked through

On the subject in the title: Charge states for a 4 kDa peptide, worked through Working notes rather than a conclusion.

Working through the identity arithmetic and I would like it checked.

semaglutide has a monoisotopic mass close to 4113.6 Da. On an electrospray instrument I would expect to see the multiply charged series rather than the intact singly charged ion, so for the doubly charged species I calculate (4113.6 + 2 x 1.00728) / 2, and for the triply charged the analogous expression.

The observed values in the report sit within a few ppm of those. My question is what that actually establishes, because I have seen people treat a mass match as a purity result and I do not think it is one.

Adding the measurement that the opening post says would settle it.

Sample matrix effects: if a sample is dissolved in a complex matrix, other compounds in the matrix can suppress the peptide signal. Clean samples give higher sensitivity than dirty samples.

I keep a log of this specifically because memory is unreliable about it.

Practical experience of Charge states, offered as one case with the conditions stated, not as a general finding. Conditions first, because they are what make it interpretable.

I had written a reply contradicting post #4 and deleted it. Here is what survived.

I would be cautious about generalising from the Charge states example above. It is a good example. It is one example.

Positional isomers and epimers are mass-identical. Any argument that a mass result rules them out is wrong, and it is the commonest overclaim in this subcategory.

The short answer was in the first line; everything after is the working.

Trifluoroacetate adducts are common in material purified with TFA and are one reason a mass spectrum from a peptide can look busier than expected.

I have seen it go both ways, which is why I hedge.

Charge states was covered in the wiki last year and the page has a review date on it, which is a better starting point than my memory of a thread.

An honest declaration on Charge states: I have a prior here and it is strong enough that you should weight what I say downward. Stating it rather than hiding it.

This follows post #11 rather than contradicting it.

The arithmetic for a doubly charged species is (M + 2 x 1.00728) / 2, and the analogous expression for higher charge states. Working it through once makes the reported values legible.

That is the version I use. It may not be the version that is correct.

Where I would push back on the Charge states consensus is the confidence, not the direction. The direction looks right. The confidence is borrowed.

Small methodological point on Charge states: repeating a measurement is cheap and resolves most of what is being argued about here at no cost to anyone.

Taking post #14 at face value and following it one step further.

Resolution and mass accuracy are different specifications. An instrument can resolve two species and still assign their masses imprecisely, and the reverse is also possible.

That has held every time I have looked, which is not the same as always.

I read post #16 twice before replying, because I had assumed the opposite.

Electrospray ionisation produces multiply charged ions. For a 4 kDa peptide you expect mostly 2+, 3+, and 4+ charge states. Reading an electrospray spectrum means recognizing the envelope, not looking for one peak.

That holds for the case as described. Change the assumptions and it may not.

Charge states would be much easier to settle if anyone reported the denominator. Almost nobody reports the denominator.

Resolution: "high resolution" commonly means <5 ppm across the mass range. Unit-resolution instruments achieve ±1 Da at best and cannot distinguish two species differing by less than 1 Da in total mass.

A single observation, in a thread that deserves better than single observations.

The claim about Charge states upthread is stronger than its source supports. I have read the source. The source says "associated with" and the post says "causes".

Building on post #20 rather than restating it.

Charge states observed: for semaglutide (4113.6 Da) the doubly charged ion appears at m/z ≈ 2057, triply charged at ≈ 1371, quadruply at ≈ 1029. Those are the positions to look for; the heights depend on the ionization efficiency.

Something worth flagging about Charge states: the strongest-sounding claims in this thread are the ones with no source attached, which is the usual pattern and not a coincidence.

Quantitation by MS: most quantitation is done by LC-UV detection at 214 nm, not by MS, because extinction coefficients are better known. MS can quantify if an internal standard is used but that requires preparation.

Posted with less confidence than the sentence structure implies.

Taking post #25 at face value and following it one step further.

The bit of Charge states that nobody enjoys is that the answer changes depending on what you are trying to decide with it. Say what the decision is and the thread will converge.

Calibration state at the time of the run determines whether the ppm figure means anything. A report that states when the instrument was last calibrated is unusual and is worth more than one that does not.

The uncertainty is in the assumption, not in the calculation.

Electrospray on a peptide of this size gives a multiply charged series rather than a single ion. Seeing only one charge state usually means the deconvolution has already been done for you, which is worth knowing.

Adding it in case it saves somebody the afternoon it cost me.
