Racemisation and why it is invisible to a mass measurement — what changed since Writing it up because I had to work it out twice and would rather nobody else did.

What changes if the standard account of Racemisation is wrong? I ask because I have been treating it as settled and I noticed this week that I could not say why.

Working through the consequences rather than the evidence, since others here are better placed on the evidence.

Relative response factors mean impurities are not detected in proportion to how much of them is present. A one per cent peak is not one per cent by mass unless the response factors happen to match.

Genuinely open to being wrong about this one.

Trifluoroacetate is a counter-ion rather than an impurity, and it appears in the mass balance rather than in the chromatogram. Conflating the two accounts for several confused threads here.

The opening post is right about the mechanism and I think understates the practical bit.

Summarising the Racemisation thread so far, since it is long and the answer is buried: the first reply has the method, the fourth has the correction to it, and the rest is people agreeing at length.

Aggregates may be a multiple of the monomer mass and may not elute at all under a standard method. What does not come off the column does not appear in the area percentage.

Filing this under things that are true until someone shows me otherwise.

Incomplete deprotection leaves a protecting group attached, raising the mass substantially and usually pushing retention much later. A late-eluting peak on a peptide chromatogram is worth asking about.

I read post #5 twice before replying, because I had assumed the opposite.

Racemisation is a question about a distribution, not about a value, and treating it as a value is what produces the confident wrong answers.

Racemisation produces a diastereomer that is mass-identical and chromatographically resolvable only on a method chosen for the purpose. Standard reversed-phase frequently will not separate it.

Adding the measurement that post #9 says would settle it.

Two people in this thread mean different things by Racemisation and are disagreeing about the definition while believing they are disagreeing about the facts. Worth pausing to define it.

I would put moderate confidence on the mainstream reading of Racemisation and no more. That is not scepticism for its own sake; it is where the sourcing actually stops.

Incomplete deprotection: mass higher by the protecting group mass. Usually markedly later eluting. A synthesis artifact from incomplete removal of protecting groups.

A qualification I should have led with rather than closed on.

Taking post #10 at face value and following it one step further.

Aggregates: multiples of the monomer mass. May not elute at all under a standard reversed-phase method. A species that does not come off the column does not appear in the area percentage.

Acetate content: counter-ion content. Trifluoroacetate or acetate from the salt form of the peptide. Affects mass calculations and should be stated on a complete certificate.

I would treat the number as indicative rather than as a measurement.

Dimer and higher-order multimers: two or more peptide molecules bonded together. They appear at double the mass and higher. They may or may not separate from the monomer on HPLC depending on the method.

This is the version I would want a new member to read first.
